Optimized gRNA designs, versatile expression vectors for efficient, native gene expression

 

CRISPR activation (CRISPRa) is based on the CRISPR-Cas9 system to upregulate genes in their endogenous context. Unlike exogenous vector systems for overexpression, CRISPRa targets the native gene, which better suits the biological context of a cell by allowing for endogenous RNA splicing and isoform expression.

 

The native CRISPR-Cas9 DNA cutting functionality has been inactivated, changing the Cas9 protein to a catalytically deactivated, or dead Cas9 (dCas9). The dCas9 was then fused to a series of activation domains (VP64, p65 and Rta) creating the dCas9-VPR complex. When the dCas9-VPR complex is paired with a gRNA targeting a location near the gene’s promoter region or the transcriptional start site (TSS), the transcription of that gene is increased.

 

Transomic considered several key factors when designing gRNAs to the Human and Mouse genomes. These guide RNAs are developed using the CRoatan algorithm and predicted to have high-efficiency binding. To optimize the efficiency which CRISPR/dCas9-VPR binds to target promoters, we also utilized DNA accessibility datasets available from the ENCODE consortium. This provides an additional benefit of matching each gRNA with DNA accessibility for hundreds of different cell and tissue types. This allows for the maximum targeting efficiency in a particular cell line, as well as targeting the correct promoter for genes with alternative transcriptional start sites in different cell types.
